What materials do I use to create a dog run after I put up the fence and how do I maintain a dog run?

I’ve got a fenced in run area on grass right now and need to know how to make it a proper dog run for defecating and how to maintain it to avoid odors

I suggest pouring concrete. Make sure you install a drain at the same time, that will cut down smells. Just pee down the drain though. For poop get a Doggie Doolie, like a mini septic tank, they have a website by the same name.
